Just got my car back from the shop today after the new (used) EJ205 was swapped in!
I had exhaust parts swapped and I flashed stage 2 with the accessport while the car was still on the lift before it was driven at all.
I drove the car for about 30 minutes and everything was fine.
However, after 30 minutes of relatively conservative driving, the check engine light came on and the car started shuddering like crazy at RPMs < 1.5K - so bad that it was almost difficult to read the accessport's screen. I am getting the P0302, P0304, and PFFFE codes 
The car seems like it has less power than stock on the old engine (it now as the stage 2 91 octane COBB map).
Tomorrow when it's light out, I'll try swapping spark plugs to see if the cylinder misfire codes change cylinder numbers.
Any other ideas for things to check?

Another thing that comes to mind: I have no clue why my original engine seized 3 weeks ago - it was sent back to the place where the used engine was purchased, so I don't actually know what caused the failure. I checked the oil levels after the failure and everything checked out fine.
I am still running the same tank of gas as what was in the car when the original engine failed. Could it be bad gas? 
Also, the car makes a popping noise (backfiring?) in between shifts when the boost has been on.

Yet another update - I am using a stock 07 WRX catless up pipe. This was just swapped in when I did the rest of the exhaust with the new engine. The shop called me and asked about the O2 sensor since there is no place on the WRX up pipe for the sensor. I previously read somewhere about the stage 2 accessport tune ignoring the CEL from the missing O2 sensor, so I told them just to ditch the sensor.
They ended up plugging the other end of the sensor (I think it's the passenger-side exhaust manifold?). Would this cause any of my issues? I was under the impression that this sensor wasn't used with the stage 2 tune, but could that cause my engine to be running rich?
Pardon the fact that I'm a total noob about this stuff, and thanks in advance for any advice

An update: turns out I need new spark plugs and coil packs. The shop wants $200 for parts and they said they won't charge me for the labor.
I'm kinda pissed cause this happened right with the engine replacement. Do you guys think I should just suck it up and hand over the 2 benjamins, or should the shop be paying to fix it? I'm guessing they messed something up when they replaced the engine, but what do I know...

was there a warrantee on the used engine (assuming it was a full engine, not a long block)? If so, what were the terms of the warrantee? In reality, $200 for a full set of plugs and coils + (what amounts to labor) ain't bad, but if it's warrantee'd and you can wait, then make the claim.

What's your warranty say? Didn't this come with a pretty thorough one?

I asked about the warranty, but the spark plugs and coil packs were from my old engine so not covered 
I went ahead and told the shop to replace them at cost. If everything goes as planned, I will be enjoying stage 2 tomorrow night!
